Onesimus was still to be Philemon's slave, but also now his brother, to share their faith and build each other up as brothers "in the flesh" (that is, while still on earth) and on into eternity ("in the Lord").
The heart of the prayer appears in verse 6: he prays "that the fellowship of your faith may become effective through the knowledge of every good thing which is in you for Christ's sake." Although the rest of the passage in important, these words are the prayer, and we must understand them.
